Update for you helpful guys. I went to change the coils on the offending cylinder only to find that 4 of the HT leads (out of 8) where going to the wrong plugs. I re-ordered the leads, which seemed to make a difference, however c#3 was still not getting as warm. I changed the plugs in that cylinder ...

i had this before - it was a plug cap breaking down. worth a check Well worth checking. With the fact it has 4 coils and 8 plugs I would put some rubber gloves on and start pulling plug caps 1 at a time, then replace and move to the next. Why would an alternator or battery issue cause a misfire? Surely you would check the coils first? Sorry for my ignorance. I am learning as I go along.

Below or above 2000 rpm, what does it do under load on the road? Above 2000 (I think) as I said, its not consistent - I have not tested it on the road - as I am not going to put it back together if it has a misfire. I'd rather change out the coils, leads and plugs and make sure its running right on...

It is not running on three - it did, and then I changed out the plugs on that cylinder and it then ran on 4. It still runs on 4. Just mis-firing, popping and generally not right.

What revs is this happening at? And have you got a stable idle? Idle is pretty stable. Carbs are pretty well balanced (but can't properly balance them whilst it is running like this). Its when you rev the bike it mis-fires. It's not consistent at one RPM or throttle position. Which makes me think i...

I understand that. And I have already changed the carbs to rule them out. Order of play:

    Ran on three
    Changed plugs
    Changed carbs
    Now mis-firing.

Below 2500rpm? If one cylinder is cold it's not a coil, the coils share themselves around. What RPM's does it miss, hot or cold? My theory is I think a misfire or fault on one of the plugs (from the coil) caused both the plugs to stop working correctly, meaning that cylinder went out of commission ...

Probably due to the HT lead length. Have you tried pulling one of the plug caps from each cylinder. That'll narrow if down if coils. Also what is the mis fire like, idle, mid range or flat out? You’ll have to try and get another fork leg from somewhere second hand in worse condition to cannibalise, which could be tricky as Zephyr 1100 forks won’t be plentiful, or see if you can get the part made using the other one as a pattern.
