Are you running pods? Are the jets standard, etc?

It is not running on three - it did, and then I changed out the plugs on that cylinder and it then ran on 4. It still runs on 4. Just mis-firing, popping and generally not right.

Carbs, jets and pipes are all standard.

Below or above 2000 rpm, what does it do under load on the road?

Above 2000 (I think) as I said, its not consistent - I have not tested it on the road - as I am not going to put it back together if it has a misfire. I'd rather change out the coils, leads and plugs and make sure its running right on the bench first, unless you think its not anything do do with the spark.

Why would an alternator or battery issue cause a misfire? Surely you would check the coils first? Sorry for my ignorance. I am learning as I go along.

If you swap leads 2 and 3 with each other what happens?

Well worth checking. With the fact it has 4 coils and 8 plugs I would put some rubber gloves on and start pulling plug caps 1 at a time, then replace and move to the next. This engine will run with one plug cap removed from each cylinder, taking in back to the original 4 plug set up. The only reason 8 plugs were fitted was to help the emissions making sure as much fuel was burnt as possible.

If the battery is knackered it will suck all the juice from the alternator and the ignition system will get less than required until the battery is charged. If it won't charge or the alternator isn't giving sufficient umph same issue.
I had this a few times when I'd left my heated grips on and the battery flattened. Jump start, runs like a crock of shite for a mile, then fine.

That makes sense - I'm not sure where to source new plug caps if I need them though. Are they fairly generic? I see you can get some on ebay (8 plugs and 8 plug caps add up!)

A agree if I couldn't start the bike, but that is not an issue and I have the battery on an optimate. (it's fairly new too).

Update for you helpful guys.

I went to change the coils on the offending cylinder only to find that 4 of the HT leads (out of 8) where going to the wrong plugs.

I re-ordered the leads, which seemed to make a difference, however c#3 was still not getting as warm. I changed the plugs in that cylinder which again made a difference. But the carbs I had put on were still hanging! (not revving correctly, and then not dropping revs).

Changed the carbs back to my original but unfortunately dynajetted carbs - the bike is running quite well.

I still have issues with the bike burning oil and running a little rich, but I can at least go riding.
