Got a z1000J bottom end and want to know if the top end and covers(obvious not sprocket cover,LOL) from a z1100 will bolt on?

Should do as long as the top end isn't GPZ unitrack as the gudgeon pins are 18mm not 17 of the J.
Most z1100's are based on the J bottom with 17mm pins and a unitrack type head with shim over buckets.
Apart from that the actual castings and covers etc are a bolt on fit.

So long as it has 17mm Gudgeon pins it'll fit on a J bottom end, as has already been said Unitrak engine has 18mm pins - this engine was also fitted to the Z1100R and the ZN1100 (US market custom style bike)
I thought Z1100s had the same head as a Z1000J and that the bath tub head was only fitted to the Uni type engine.
