Are Yamaha XJR 1200/1300 valve shims the same as Z900/Z1000 ones?

No.
XJR are 25mm.
Z9/1000 are 29mm.

XS1100 and XJ1100 are the same, as are some other Yamaha XS and XJs of that age.

Also BMW K series engines and others.

Others use 29mm shims too, but I got a BMW kit for far less than a Kawasaki one, with about 5 of every size.
